I scanned this thread and could not find the details regarding the type of hot water heater used. If it is not an on-demand system (there is a tank), try draining it to remove any sediment.

This should be done periodically as sediment can settle at the base of the tank and affect performance. It's not clear if this is the cause of your problem but it's worth a try if you have not already done it.
I occasionally bleach the system (remove the carbon filter, fill the filter housing with some diluted bleach, run it through the system (hot and cold( until you can smell the bleach in the water, let it sit for a few hours, then run water through the system until you no longer smell bleach, reinstall the filter). If there is any rust bacteria in the system, that should take care of them. Caveat - I don't know if these critters are found in catchment systems. I know they are a nuisance with well systems.
