Not sure what you mean about "going over to the dark side". The Java web plug-in is notorious for security issues like this. It was only a few months ago that they were able to patch a security hole that was discovered back in 2009 or something. Bottom line, just don't ever use Java apps on web sites and disable or remove the plugin from your browser.
Keep in mind (as mentioned in the comments on that link) that Java web applets, Javascript in web sites, and standalone Java programs that run on your computer are three different things; it's only the first one that's vulnerable.
