I don't know about the Kona route, but I can tell you about my trip through Honolulu if it makes your decision easier...
Made the trip with - 3 dogs and a cat - a few years ago. We flew through Honolulu and I was so worried about it, making connections and all, but it went wonderfully. We had done all of the pre-flight vet visits back on the mainland and everything was set up so we didn't have to deal with quarantine.
In Honolulu, we met the animals at the quarantine station (a short walk from the gate) and after just a few minutes, they were free to go. Used a luggage cart to haul their carriers back to the interisland gate, and were there so far ahead of schedule that we caught an earlier flight. The animals were pretty stressed and hot, we were glad we could cut off some of the wait time at the airport.
Not sure about which airline we flew, I remember making a bunch of calls ahead of time to see what the different regulations were. And It was kind of stinky that we had to pay for the animals on the mainland to Honolulu leg and then paid another fee for them on the interisland leg. Not cheap, for sure.
